It's always possible that I am confused about the details.

However, this is the idea I got while reading a recent thread on the subject in the Cygwin-Apps list. This thread was discussing the ZZZRemoved_Packages name and ideas for enabling the package by default and shading the package so a user could not deselect it.

As far as I know, the directory structure of the X packages did not change, just the package organization and name did. So, perhaps it is possible to install Xorg-X11 packages over the Xfree86 packages as you illustrated, but they were trying to be safe by uninstalling the previous package first. Cygwin does authomatically uninstall old packages when updating to a newer package of the same name. In the case of a name change, this wouldn't occur.
