Yet another question:  If you put GNIS files into the
/usr/local/share/xastir/GNIS directory with a ".gnis" extension on
them, does "Map->Locate Map Feature" work for you on Cygwin?

I'm thinking that the WX Alerts might have to do with a
case-sensivity issue on Cygwin.  If the above doesn't work either,
it points towards that.

Verify that the GNIS and Counties directories really are of the
proper case in Windows.  Don't use Explorer for that check as it
displays directories with a leading capital letter in any case.
