Sounds like whatever database is kept to keep track of packages is 
munged.

That sounds like an extreme course, but it would guarantee a clean system.

You might instead just try installing all the necessary packages with apt-get
instead of relying on synaptic, but if synaptic is so confused then perhaps
starting from a clean slate isn't crazy.
