Try:

sh configure --x-includes=/usr/X11R6/include --x-libraries=/usr/X11R6/lib

Or refresh Cygwin. I also had the problem for a while but it went away 
after a Cygwin update.

Make sure everything listed in README.win32 is install. If that is the case 
you have the development environment, only somehow configure can't find it.
